You're right, this isn't a bug. It's an effect of the particular style you're using. The style determines what timestamp format is used, so either edit your favorite style to fix it (after copying, modifying the bundle ID, and placing in app support, of course, otherwise it will be overwritten next time you update Colloquy) or find a style that does use 24-hour format.
Now, if you want Colloquy to tell the style what the time format should be, that's another matter. It's actually possible that it does this (although I don't know if it actually does - it probably doesn't). And then all the styles would have to be updated to pay attention to this.
If that's what you want, file an enhancement request for that, because I'm closing this ticket.
